If masterpages exist in the database and not on file, umbraco automatically creates the masterpage file.
There will be 2 masterpage declarations in the file and the masterpage file will be invalid.
This problem occurs in all umbraco 4.x versions.

Must admit, I have come across this also, but I've never seen it as a huge issue, but definatley still worth pointing out.
Have you had a look at adding it to the issue log on codeplex? http://umbraco.codeplex.com
