I have a dev server where i instal multiple instances of umbraco. But with version 4.7 i cant install any packages and my link to document remains " / " even when i set my useDomainPrefixes to "True".
Worse part is when i install a package, it creates another folder and install the package there instead of creating it in my prefered instance.
I saw some post the other day about installing Umbraco in a virtual folder when the version was 4.5 - but I guess it was a bit buggy back then...but perhaps you could try to add ~ before the folder names in the folders in the app settings section?

Am having some serious issues with Version 4.7.

Let say my dev server is
http://dev2/net4/
My intances (projects)
http://dev2/net4/poject1/
and when i install a package it get installed in
dev2/net4/project1/net4/project1/usercontols/
Instead of
dev2/net4/project1/usercontols/
is there some kind of configuration i need to do??

How have you setup Umbraco on the server? Are you using virtual folders for instance?

Yes my virtual folder is
http://dev2/net4/poject1/
and the instance of umbraco is installed there. so under "dev2/net4/" i can have multiple instances.

What happens if you set your app setting "umbracoUseDirectoryUrls" to true in the web.config file? (If you have not done so already)...

if the above does not work I'm all out of ideas. Apparently it's not that easy to setup and most people I know of try to avoid it if possible.
Do you have a specific reason for this to be able to run on a virtual folder?
