I've had the same problem. Think the only way I was able to fix it was to search the "ghost" node in the UmbracoNode table in the database and remove it. If you're not able to remove it because it has relations to other tables that is probably the real node and the other is the "ghost" node.
"Ghost" nodes in Content Tree
I got a problem with som nodes in the sort windows, that doesnt exists in the content three. There nodes prevent me from sorting the nodes
How do I remove them ?
Try to do a "republish all" (right click root in content tree" it will make Umbraco re-create xml content.
