Just a thought.. maybe clutching at straws but does the sort order make a difference on the app? In either the app table or applications.config depending which version you are running?
I'm running the 4.11.1 and the sort order is lowest for custom section but still opens up the content section first. I don't know if I can somehow tap into that without having to alter the source.

Does the user need access to the content section? If not you could always just remove their permission to it and only give it to your custom section.
Well that does actually work however I need the user to be able to make changes in the content section as well. Great tip though!
