Updating 7.4.3 to 7.4.3 - But just the custom additions Surface Controllers, Javascript, CSS

I am looking for suggestions on good ways to update a live Umbraco 7.4.3 site. The Umbraco code is not getting updated, but customizations like surface controllers, model code, JavaScript, CSS.

    What I am experiencing:

Step 1: I have deployed a customized Umbraco 7.4.3 to a test server.

Step2: Further developed custom code, or need to make additional customizations.

Step3: Copy the new site on top of the old site in IIS. Making the selection to remove the original files.

Step4: When accessing Umbraco site, see the message that Umbraco wants to update. Click through, and then the site acts normally.

This seems like a common scenario for many people to me.

My question is what do people do at Step3 ?? Just copy files, and not remove the original??

Is there some extra step I can do, or particular file or folder to avoid updating so that updating code does not trigger the update sequence??
