The manual setup means I download binary from http://umbraco.codeplex.com/releases/view/73692 and unzip it to create IIS site manually, then I run permission script found at http://our.umbraco.org/wiki/install-and-setup/set-umbraco-folder-permissions-from-command-line.
From this point on everything still looks the same, I can do my job, create contents and so on.
But when I install Courier 2.5, it always fails at the instance I installed manually. I got permission issue:
/umbraco/config/create/ui.xml could not be updated +(umbraco\config\create\ui.xml access denied)
English language file could not be updated +(umbraco\config\lang\en.xml access denied)
But in the instance I installed from Web Platform Installer I have no issue. Anybody experienced same issue before and how did you solve it?

I'm guessing that the permission script isn't setting all the permissions correctly. The link you posted is broken though so I can't see?
