I was fortunate that I'd tested it on a demo Umbraco install - as I just wiped it and started it again.
However there are a few things that you can do. Depending on how comfortable you are with the database?
Go into the "umbracoAppTree" database table - find and remove the row for the File Manager. Then go into "umbracoApp" and remove the row from there too!
Hopefully you'll have your sections back again - once your web-app has restarted (touch the Web.config).
Now go to the developer section and un-install the File Manager package. Fingers-crossed, it should work!

Aftre the installation of the file manager package i only have the sections buttons visible. What happend?
There is a little panic now because it was just the finishing touch of the site and i have to deliver in an few days!!!

Did you try to use it on Umbraco v4.5? If so, I had the same problem:
