Been getting this type of error when updating sites, now typically I just store everything in /App_Code to simplify development, however the site will then display this error (but not always) - and it will usually go away after a restart.
I have noticed it more now that we are deploying to Azure - using continuous integration from GIT.
Not sure if anything can be done, but might be worth looking into...
