Is there a way to make the Rich Text Editor use the url alias when adding a link not the url

A site im building uses the url alias field on the front end rather than the generated url so we can miss out some of the nodes in the content tree for urls.
e.g. /levelone/listing/leveltwo becomes /levelone/leveltwo
This all works fine apart from when our editors come to use the rich text editor. When inserting links to internal content the RTE uses the default url field so we end up with the incorrect url.
Is there a way to modify the RTE link picker to use a different field so it pulls out the correct url?
