Upgrading from 6 to 7 ApplicationStartupHandler not called for backoffice pages any more

I'm upgrading some pages in v6 to v7, and in our v6 installation there was some code that hooked the master page and added some javascript to modify the backoffice pages slightly.
It seems that code isn't called any more for backoffice on v7, I've found the only way to hook the backoffice pages now is to use a property editor and add some javascript code there - which works fine, but seems a bit hackish. Is there any other way to insert some javascript in the backoffice pages in v7? I'm fairly new to umbraco so forgive me if the terminology isn't correct.
Edit: some more info - Views\Default.cshtml is the page that loads the backoffice. It no longer has a master page, and so the master page events aren't called. An alternative is to add code into the default.cshtml, but that seems a bad practice.
