You probably have sorted this out by now but I had the same message on a site which had a copy of the "bin" folder inside the Umbraco folder. Once removed everything wen back to normal (as normal Courier can be). The funny thing is that it managed to work OK for months before Courier eventually gave up on the DLL confusion.
Umbraco V6.1.6 Courier error
When I tried to courier the umbraco items, I got the below error:
I am trying to fix this error for the past two days. It will be helpful if I can get a sample courier.config as well.

Was it ever working prior to the 2 days you've been trying to fix this? Is it a clean install of Umbraco 6 or an upgrade from an older version?
