Just wondering. I have a DB for umbraco at a MS SQL server.
I can see that umbraco uses tables named either "CMS" og "Umbraco".
Is it stupid to make some 1 or 2 custom tables I need for a project, on the same website, in the same database, or will umbraco leave them alone during upgrade and such?

Yup, no issue at all adding your own tables, upgrades don't fiddle with your custom tables or data.
