what I'm trying to do is do some custom changes in merchello core source code, and then create an Umbraco package with the views and controllers included in the starter kit. Since the starter kit is only available as a package I don't know what to do.
Are you using one of the example sites? Probably the one that is the most up to date is the "Rosetta Stone" build - it was updated with the 1.3.0 code.
