Perhaps you could manage deletions by having another product, akin to CMSimport and CMSexport -> CMSdelete which took a list of items and removed them from the content tree.
Deletions will be a part of CMSImport some day. The only thing holding me back at the moment is to handle upload mistakes, like what happens when a person uploads the wrong/an old file. all new records will be deleted then. I need to make this clear in the UI, otherwise my support email box will explode ;-)
