I noticed after installing Gecko, there is suddenly a folder simply called "~" in the root of my website... Inside it is a folder called user controls -> Gecko.Uploadify -> Uploadify.ascx
We have encountered this issue before, we believe it's due to changes in the packages xml file and how the paths to the files are loaded from it. The files should live inside <your umbraco website>/usercontrols/Gecko.Uploadify/... and not under a "tilde" folder.

As long as the files contained in the tilde folder exist under the proper location I mentioned above, you can remove it safely.
