Published nodes showing still up as unspublished in backend

I have a strange error. Since yesterday (before all was i.o.) when I change a node and publish it, the node is published, but the little red sign in the backend for unpublished is still there...
The node is in the file umbraco.config in the App_Data-Folder.
Unfortunately I cannot republish entiere site, because I get a "timeout"-error.
Umbraco-Version: 4.5.2 on a shared hosting with SQL-Server. ASP.NET
Version:4.0.30319.1
But at the moment the website is totally broken down, I receive only:
Server Error in '/' Application.
Timeout expired. The timeout period elapsed prior to obtaining a
connection from the pool. This may have occurred because all pooled connections
were in use and max pool size was reached.
I wrote to my hoster, perhaps its a problem of the server.

Have you installed any packages or anything that may have registered any events?
Generally, please provide Umbraco version, OS version etc when reporting issues.

I didn't install a package. The only thing I did was implement this, because I had problems with the member-search.

Hi all
The hoster had a problem with the sql-server. Now I can publish again and the unpublished-sign has gone. I could republish the entire site, etc.
But: Now I miss in the content a hole tree node! It is still published, but I am missing the pages in the content tree!
What do you recommend me to do?
