I believe (but have not tested) that you can set up access, per user, to begin from a particular content node. You should design this philosophy into your media structure as well.
On the other hand, I find replicating an umbraco install to a new website so easy, I tend to go that route. It all depends on your particular requirements and use case, of course. I like keeping silos of isolation between my umbraco sites so I can try upgrades or experiments on a less critical site first.

I'm really new with Umbraco - trying to see if this might be right solution for me.
I'm gonna have more customers and each of them will have their own domains.
I'd like to have one code for each of those customers.
So if user comes from www.siteone.com it will see one site and if user comes from www.sitetwo.com he will see other site, all generated from one code.
