I have a customer who has added a publish notification to his top-level home page node. This works fine, however he wants to remove this notification from the News section (a child node of the Home page) only. The UI appears to allow this but the change is not saved and the publish box is still checked when the dialog is opened a second time.

Is it possible to achieve this through the UI?

Try refreshing the full page and then changing the 'notification' popup. I've noticed some popup caching issues on 4.x
If that doesn't fix it then it sounds like a bug, theses are best reported on umbraco.codeplex.com
