you can revoke permissions on specific branches using the permission editor (user section - expand user permissions), click on user for which to revoke permissions. ('Browse node' may be an interesting permission to revoke - make sure to apply to child nodes as well), Haven't tried it myself tho!
Give them access to the whole site via the 'start content in' section (on their User profile).
Then, in the Users section, select the user under the Permissions tree item. Select the areas you do NOT want them to have access and turn off all the permissions they shouldn't have.
Thanks for the advice, I was kind of hoping to only make nodes visible if they have access to them but if that's not possible I will have to recommend your solution to the client. Thanks again.
Unfortunately the projected has already far exceeded the original budget so unless the client is going to foot the bill for me to write more custom functionality they will have to make do with the suggested solution. Thanks anyway - I will look into this to satisfy my own curiosity.

How can I lock a user into /branch2 but also allow access to /other but nothing else in the tree?

Simon, is still possible but would require to roll your own loadContent class, similar to the existing one.
