OK, I have an update to this issue. It seems that the problem is not with the HTTPS part, but with the www. part. We can insert links in the format https://www.mydomain.com, but not in the format https://mydomain.com.
Does this happen if you enter a link with https://mydomain.com in another rich text editor in a normal Umbraco page? I think that newsletter studio is actually just using Umbraco document types with the rich text editor datatype on it and I suspect the issue you're seeing is actually within Umbraco rather than it's an issue in newsletter studio.
Cannot create HTTPS links in email body

We are running Newsletter Studio1.4.4.2 on Umbraco 6.1.6.
We cannot insert HTTPS hyperlinks into the email body, either using the link editor or by editing the HTML. They just seem to get stripped out.
