Ok, perhaps you just need to go to the "CONTENT" node, right click it and choose "Republish entire site" in order to update the XML cache. Not sure it works but worth a try.
Hi Just tested here and all works fine. I've tested on a single domain site using the picker on domain settings. You did the same and logging of 404 is working?
Richard helped me to find the issue. I was sure fo using version 1.8.1 of SEOChecker, but it was installed version 1.8.
Just updated package and it`s working now!

are there known issues with Umbraco 7.2.1 and SEOChecker 1.8.1 with 404 setting?
We set PageNotFound-Setting with SEOChecker and it worked until we updated no newest Umbraco version. It only shows standard page not found screen.
