I'm having an issue with your AutoTag package (2.0) that if you tag a document and save and publish the tags work. But if you open the document and make edits to the text and save and publish all tags are lost.
If however if you put you focus the mouse on the tag property just before saving and publishing when reediting the tags remain?
I'm having a sort similar issue however I think it's operating as intended.
I have auto-suggest and auto-select turned on. I can manually add tags just fine. However, when I edit the content the auto-suggest removes my manual tags.

You're correct in that it is working as intended. The way to get round this would be to comment out the following files:
/umbraco/plugins/OpenCalaisAutotag/scripts/autoTags.js lines 72 and 77 and /umbraco_client/tinymce3/plugins/autotags/editor_plugin_src.js line 17
$('div.tags li').remove();Should do the trick :)
